To change the start options for a flatpak applikcation you have to move the directory:
<code>/home/myuser/.local/share/flatpak/exports/share/applications</code>
And open the right file.
There you can change which Folder should be accessable.
<code>Exec=/usr/bin/flatpak run ... --filesystem=/home/myuser/music ... </code>
